The town was established around 1870 by a purchasing agent for the Houston and Texas Central Railway and named in 1872 for Ebenezer Allen, a former Texas attorney general and railroad promoter.

The railroad built a water-supply stop on Cottonwood Creek, creating a commerce center for Blackland Prairie farmers.

On February 22, 1878, the Sam Bass gang held up a Houston and Texas Central train at the Allen station, netting roughly $1,280-$1,500 in silver in what is regarded as the first train robbery in Texas.

By 1884 Allen had about 350 residents, three churches, a school, a chair factory, and a flour mill.
